Hidden Markov Models (HMMs)

HMM-PP: search protein phosphatases

The HMM library of protein phosphatase domains for searching protein phosphatases (HMM-PP). We used the library to search protein phosphatases in biological sequences. The library includes the HMMs from Pfam, SMART and SUPERFAMILY databases. Customized HMMs are included, particularly when the domain boundaries defined by the HMMs from public databases are inaccurate according to crystal structures (e.g. the HMMs of EYA and SAC phosphatases). Download the HMM library HMM-PP in HMM3 format (6.0M ) (last updated on 3/21/2016).

HMM-PPsf: protein phosphatase domain by subfamilies

The HMM library of protein phosphatase domain by subfamilies (HMM-PPsf). The library was automatically generated from the phosphatase domains in the nine genomes in Phosphatome.net database. The domain sequences were retrieved using the boundaries defined by HMM-PP and aligned by the program MUSCLE (version 3.8.31 with default parameters). The HMMs can be used to classify protein phosphatases. Download the HMM library HMM-PPsf in HMM3 format (33M ) (last updated on 2/3/2016).

HMM-ad: accessory domains of protein phosphatases

The HMM library of accessory domains (HMM-ad). The library was used to search for the accessory domains which are not well profiled in the Pfam database. Download the HMM library HMM-ad in HMM3 format (1.5M ) (last updated on 3/15/2017).
